One of the biggest benefits is native conversion from the internal framebuffer to digital (HDMI) output. That's inevitably going to be crisper and lower latency than an external analogue to digital converter, even the high-end ones. It's possible to hard-mod an original N64 to achieve true digital output, but this product is a much easier and more flexible route for most users.
Of course, "crisper" isn't necessarily always better on games originally designed for a CRT, but I'm pretty confident that playing on a modern HD display is going to look a lot better with the Analogue3D than a vanilla N64.
